From what I read, the reason they didn't put an Oscorp building in the NY skyline in Avengers, was because they had rendered the NY skyline for Avengers before they had rendered the NY skyline / Oscorp building for Amazing Spider-Man. It was purely a timing thing.
Remember, we aren't just talking about any building that said Oscorp. We are talking about the fact that they considered putting the exact same building into both movies (one movie from Sony, the other movie from Disney... but both featuring Marvel characters).
