The Flag idea could work very well with some neat work (lots of practice) from the Performer and his assistant.
Using a flag as cover to get the girl from the trunk onto the top so she quickly sits on the performers bent knee, curling up and holds on for dear life around his waist.(sounds nuts but it could be made to work) or a hidden support that comes into play to keep her of the trunk top but out of sight. This needs to be done rapidly on the upward movement of the flag. You are now in a position where the girl is out of the trunk and the performers head, part of his top body & legs are in full view. Now introducing a second flag some large wiping motions could amount to a very magical change. The flags are actioned by onstage assistants, with the performer maybe taking the first flag off one of them to hold in front of him covering the "clinging' assistant. It may in theory end up looking like the performer and assistant where barely covered but still changed places, kind of a retention of vision. This or course may not suit all types of acts but with the more athletic types out there, but it may have some mileage as a variant in cloth handling for this classic illusion. It needs to end up being a worthwhile difference from the usual handling for the extra efforts. Just some ramblings!

Jared, that curtain, shade, flag, or whatever it is, is just a device to hide you for a second while you switch places... in other words, a theatrical gag to make the audience think the magic happens a lot faster than it really does.
The problem I have with the Sub Trunk is that so many people do it the same way, and that there's no logical reason for that cloth: where did it come from in the context of the trunk? Why is it there? Why a cloth? I seem to remember in the Tony Curtis Houdini movie, a chorus of dancing girls covered the trunk for a moment while he and Bess switched places. I always thought this was far more appropriate in the context of the presentation (in the movie) that jumping on the trunk and raising a cloth. Why the trunk, why the bag, and why the cloth? If you can forget about "Well, that's the way the Sub Trunk is always done," you can come up with a reason for the cover to be there and create something unique.

Why use the trunk or the cloth.... ??? what about a person tied in a bag,,, on stage left and the magician throws up a curtain as he stands on stage right and they switch places... hmm awesome.. idea...

What about taking the clear sub trunk idea and using a cage with tight spaces between the bars to eliminate the audience thinking you slip thru (perhaps use the thru the eye of a needle style bars for this) Have an assistant 'wash' past with a raised flag for the change, with the bag in full view at all times. Just some more food for thought.

Bag always visible - effect we put out about 6-7 years ago called Kaboom
Flag wave to cover the change - can't remember the name of the top of my head but we've got a tape of a Russian Circus magician doing the switch under flag cover. Also Arturo Brachetti has done several variations on the theme.
