I'm considering writing a piece of fiction that includes Houdini and I'm wondering if he only used his stage name while performing or whether he stayed in character all the time.

Also, what would you consider to be the best biographical source on Houdini?

There is not a single source that is really better than another. You need to read a lot of the material that has been published. The Kalush book has a certain aspect of Houdini. So does the Gresham book. The Silverman book is generally considered to be good. There have been HUNDREDS of books about him. Kevin Connolly might be able to help you as well.

BTW, if you really want to get the material join the Conjuring Arts Center.

Avoid the Kelloch book and Wikipedia.
